Hello. I am confused. I see a lot of fate cards, wisdom cards and other cards mixed together but in order in terms of IDs in right upper corner. When I am starting all decks that are talked about in set up are ones without IDs? Other cards I just store in box untill they are asked to find by game?

Correct. You should keep all of the numbered cards stored in the box for now, even if they look like influence/item/fate/flaw cards. You're only supposed to look at them when the game tells you to (for example, a secret script might say "Gain item card I-03 D").
You also won't need most of the un-numbered cards straight away. I'd suggest starting with the "setting up your first game" rules and the tutorial Dream, rather than the full Setup rules.
