I have the game in French and on these 3 cards (||-41-C), it says at the end, "Ensuite, retournez cette carte Achats aux secrets. "
After making purchases, do we put it back in the archives? Or else where do we put it?

Card must return to the box, not archives. Use a divider (séparateur) to classify these kind of cards, because you'll be able to get them back in Archives later.
